Bob-ombs first appear in the Cave of Flames, then later on in the Palace of Winds. Hit them with your sword, and they'll speed up, bouncing off of the walls at 45-degree angles for a short time before blowing up. Hit them with your sword twice, and you can pick them up to use like regular bombs.
Lakitus appear in the Cloud Tops area and also in a small part of the Palace of Winds. They have an unlimited supply of lightning balls to throw at Link.
A character in Hyrule Town makes trophies of characters and scenes from the game, which he will gladly trade for Mysterious Shells. Depending on your luck, you can collect trophies of Bob-omb and Lakitu. (Acquiring a new trophy works much like the trophy lottery in Super Smash Bros. Melee.)
