Answer: you have to mix up the letters.
Method: Number-to-letter replacement, then descrambling each word.

I'll post a new code as soon as I can think of a good one.

More little hints:

There is no need to rearrange anything, be it the numbers or the resulting letters.
Every number is important, even that zero.
There are no spaces or special characters in the resulting message, only letters.

LD has directed my attention back towards this thread, and it seems I do still remember the reasoning behind the code well enough to figure it out, so here's another hint:

The number of numbers in the code exceeds the number of letters in the resulting message by one.

Just don't overthink it.  It's really quite simple.

Well, the warp zones/whistles also (I'd say primarily) served the purpose of letting you get back to a specific part of the game if you weren't able to finish it in one sitting (assuming you could find them).  And this sort of thing has been made needless once you became able to save your progress.
