The helicopter driver and Mr. Game & Watch appear to be thinking of two different Game & Watch games, though I can't place the name of either right now.
If she is indeed genetically mutated such that she has an eye in the back of her head, then I guess that she is genetically mutated and has an eye in the back of her head.

I get the whole Spirit Tracks/old-fashioned mustachioed evil guy tying a damsel in distress to the railroad tracks connection/joke, but it's kind of lessened by the fact that Link would probably be the one running the train. Also, yeah, the background is... different.

Link is supposed to look like any run-of-the-mill young man, probably a paper boy. Also, it has less to do with Spirit Tracks than it does with being Developing American Entertainment Zelda. If I had specifically wanted to play on Spirit Tracks, I'd have used their appearances from the Wind Waker arc.
