It says in the game, Amy is in love with him. That is part of her bio in the 2 Player character select screen. And Shadow is still alive. Sega announced A game to be made for GBA with Sonic and Shadow (Sonic Advance 2) I also beat the game, and Shadow falls down as Hyper Shadow, so that could be a good reason for him to still be alive.
