Which is more valuable? Something "rare*" that's strong the moment you get it, or something relatively common you spend time and put thought into? Legends subtract one of the main things that keeps Pokémon interesting: customization. Your list of favorites, TK, is just about the most abominably generic and uncreative thing I've ever seen. Don't feel targeted when I say that. Loads of people are just like you. I was, too, a while back. When I'd pay no attention to anything but my starter and legends. When I'd avoid battles. But the sad part is, I'd probably lose to your robotic death squad even if I could somehow get my FireRed team or Ruby team to level 110 (Currently, both are around the late 50s. I have no Lucky Eggs).

*Legendary Pokémon, rare. Feh. Everybody who plays Ruby encounters Groudon. How rare is that? I actually do not have it in my copy because my Castform accidentally KO'd it and I hadn't saved.

Actually, it's rare for the noobs who can't catch it. And the rest of the noobs use their Master Ball and can't catch the other legendaries, making it balanced...

I would say the first option, and if you want to get technical, Legendaries are harder to level up because their exp curve is larger. 
Going back to what I consider "valuable" in a Pokemon game, something with high stats is simply more "valuable" to me than something that has crappy stats.

In all seriousness, though, I'd rather have a Pokemon I've pumped a lot of time into instead of legendaries. Also, I hate the new legendaries. Dialga, Palkia, Darkrai, Giratina, Shaymin...can't stand them. At all.
No! I don't want that!

I hate Chimchar, Monferno and Infernape. But I love Charamander and his parallel evolutions. Lizards are supposed to be on fire, not monkeys. Maybe I just love the originals because that's what I experienced as a child.

Well, at level 57, I finally let Mr. Fork, my Combusken, intelligently redesign himself... I'm not happy about that, but he did get a rather large stats boost, and I used the Earthquake TM on him. But now he doesn't look like a chicken and his claws don't resemble forks. :[
