Sort of. By Mario, he is in the Mario universe, although I think he's more of Baby Mario and Yoshis' rival. As for different colors, he's more like the head hauncho boss, ya know? I doubt there's any different colors of him.

Actually, I would think that Baby Bowser couldn't be considered an enemy because he isn't of the age to be held legally responsible.  Of course, neither are any of the Koopa kids.
