In The Legend of Zelda Minish Cap I saw several Bob-ombs and a Lakitu like enemy.   I also saw that they were even called "Bob-ombs" according to the figurine I got in the game.


Have Bob-ombs been in other nonMario games?

There were a slew of Mario enemies (Bob-Ombs included) in Link's Awakening as well as many other cameos.

Yeah, I remember the bob-ombs in Link's Awakening. There were indeed a lot of Mario enemies in that game. Goombas, Pirhana Plants, etc. There were "kirbies" in that game, too.

Other than that, I don't think there are any bob-omb "cameos"... unless you count the Smash Bros games. They should be in more games, though. ;)

Chain Chomps appear quite often in Zelda games it seems, they're even in Four Swords Adventures. Mario characters tend to appear some way or another in Zelda games, Link's Awakening is the most obvious but I'm sure everyone's familiar with the Mario paintings in Ocarina of Time as well as Malon and Talon's Bowser necklaces.

I noticed when you go down stairs in some of the dungeons in Links Awakening you will sometimes come across bowser heads on the walls

I know this is off-topic, but I found it interesting that 2 kinds of Kirby enemies are in SML2: Gordo and Jumpershoot.
