Actually, her name was always Peach in Japan, but somehow, here in the US it was Toadstool.  So, then they changed it to her real name, (I think Yoshi's Safari is the 1st game to call her Peach), but it was more noticable in SM64.

Ok, here's the deal.
He name has always been Peach, but when NOA got their hands on SMB, they decided to change her name to Princess Toadstool. Now, they've just decided to call her what she's always been called in Japan: Peach.

Toadstool is the Princess' last name.

Besides, what girl known as "Toadstool" wouldn't want to be called something else?
